The Operations Manager from the local Apple store just called me to apologize--turns out I was right and the depot went by the old system notes, didn't contact the store for more info, didn't open the machine and just were mailing it back. She has talked to them, entered new notes and they are supposedly putting a rush on the fixing it now. We'll see. She said there shouldn't be any other issues and she would keep in touch.

I'm glad I pushed the genius bar manager when he called--he kept insisting that they would've opened it up when they got it, because that's what he 'would've done in that situation.' He finally promised to look into it but it was clear he thought it was waste of time.

So there may still be some kind of issue but at least we're moving forward! Woot! Everyone please keep your fingers crossed, etc!
